Nagatomo started his professional career with FC Tokyo in 2008, after playing for the club as a Special Designated Youth Player in 2007 while still at Meiji University.

He made 84 appearances for FC Tokyo in his first four years.

In July 2010, he was loaned to the newly promoted Serie A side A.C. Cesena and later moved permanently to Inter Milan.
